we've made alterations to some ships. remember that its been around 20 years since a lot of ships were introduced in the SW universe, if not more. irl, military equipment typically is modified or upgraded every decade or so when used by a major power, especially if its important like a ship. thus, we have some wiggle room.
in the case of the lancer, having 20 Dual lasers instead of 20 Quad Lasers is easier when it comes to maintenance, and we have Quads as being of a shorter range. the dual lasers on the other hand, are more powerful shot-for-shot, but have a lower rate of fire.
A military force, especially one on a budget, will use something sometimes until it literally cannot be patched any more.
the Rogue Squadron games. I think you had to defend the ship in 3 or 4 separate missions
I might have a possible solution
have it be more of a factory unit than a Super-Battleship/Carrier, so that whatever planet it is in orbit over gets a big boost in production or drop in cost. you can cut down on its armaments tremendously, and give it a good number of fighters to act as defense, but the end result is something of a handicap in a fight
think of it like this. your assaulter guys are running M4's, and your sniper will run an M110 or a Barret M107.
you can defeat a barrier more easily with a higher powered rifle. say you've got an enemy machine gun nest behind cover. this allows you to potentially shoot at the nest instead of the gunner and still have a decent chance of taking out the gunner. or it means that you could potentially rig up your own cover and shoot through both sets of cover
the Clutch was only used by one faction which basically went defunct over a decade before the vong war. I doubt there were many (on the grand scheme of things) to begin with, and i doubt that were was much of a reason to keep them around/maintained what with the demobilization of the NRDF and its conversion into a peacetime organization.
when a military demobilizes after a war, a lot of material tends to be sold as surplus because it simply isn't needed and storing the equipment probably costs more. especially older equipment like in this case, older fighters from the Rebel Alliance era or earlier. a lot of squadrons are going to be deactivated. sometimes they have really good equipment, and that stuff gets transferred into a still active unit or put in reserve. some of the decently good stuff is going to be either thrown into reserve/storage, or sold at a discounted rate to either friendly powers, or to a third party company to sell on the open market.
I can see the NRDF taking inventory and deciding to sell off whole wings of fighters. whatever Z95's they have left, probably most of their BTL-A4 Y-wings and S3B-Y-wings. possibly some of the really old X-wings. they're also going to sell off the parts, manuals, tools, especially if they are ship specific.
this both helps and hurts the "Ugly Market"

Regarding the sizing. Using the bridge module for reference makes sense. The Executor class is supposed to be a Fleet leader in addition to a warship, so she would need more in the way of command and control facilities. If we assume that they want to use the same bridge module, they could relocate some of the other bits to the hull, particularly crew quarters.
Of course you could always increase the size of the module if you didn't want to change the layout
As for what makes up the rest of the space, well, remember that the ship does carry consumables for 6 years of operation. And has immense power requirements. And 50 times as many guns as an isd. So a lot of that extra space is taken up.

additionally, going with the Tactics part of my statement,
ISD's were expected to be able to work independently of supporting elements like Light Cruisers or Frigates.
Due to their rarity, Mon Cal Star Cruisers were often assigned escorts, typically a Cruiser, usually of the Neutron Star or MC40 class, one or two Frigates, normally a Neb-B, with occasional backup from a DP20, and between one and three Corvettes/Gunships, normally CR90s.
in fact, the only time I can remember an MC operating totally independently of a fleet was in X-wing Alliance, with the Liberty temporarily operating without her fleet to perform a sort of armed reconnaissance and investigate the TIE Experimental Program. which almost ended very badly for the Liberty
even as the NR Fleet was formed, and became more powerful over the years, MC80s and their equivalents very rarely operated alone for short periods of time, even with the Nebula-class, and that ship could wipe the floor with the Liberty
so the chances of encountering one totally alone are slim
the ISD2 would probably win. improved firepower on the -2 kinda levels the playing field
you also have to remember the little bit about the Carrier roles of each ship, and in this regard, the Liberty wins.
remember that only 12 of the compliment of 72 TIEs can be effectively used against the Liberty while her shields are still up.
the Liberty's Air Wing is made up entirely of fighters that can be effectively used against the ISD. a volley of 48 Proton Torpedoes and 24 Concussion Missiles (assuming a wing of 12 X-wings, 12 A-wings, and either 12 B-wings or Y-wings) can do a good bit of damage against the shielding of an ISD.
additionally, the Ion cannons of the Y-wings/B-wings, as well as the Heavy Laser of the B-wing, if that is used, can add some punch to the salvo.
tactics and training are also something to consider
the Captain of the Liberty knows that his ship is one of the most valuable assets in the RA/NR Fleet, and that if he loses his ship, it will mean a great deal to the RA/NR Fleet.
there were over 25.000 ISD's. the Imperial Navy, as well as individual ship captains, could afford the loss of the ship and her crew more easily than the RA/NR.
this is going to lead the Liberty Captain to be more cautious than the Imp Captain.
if the Liberty Captain were so inclined, he could withdraw.
or if he has to engage, he can use the superior sublight acceleration of his ship to his advantage, as well as let his fighters go after the Imp fighters to thin them out, potentially launching their own strikes against the ISD
in short, this could not have happened at a worse time.

granted they had some new toys like the Bothan Assault Cruiser and XJ-wings, and some commanders who were capable in their own right like Kre'fey, but they were often bogged down by political interference and the like.
additionally, there is something of a real life element that is occasionally overlooked. when a nation does not have an external, existential threat that everyone can unite against, they often turn on themselves.
its a combination of blood, sweat, and tears.
