Actually, the beam originates from the point it's supposed to. The illusion that it is firing from the window is Soase's fault. As far as I know, weapons in Soase ignore all matter in front of them until they reach their target, thus making it seems like the beam is faulty when the ship is simply firing "Downwards".

yeah cause it look like the beam on the left is being fired from the ventral phase emitters on the saucer but are firing up through the hull to hit the target, it should be firing from the dorsal phase emitter on the saucer left side ... ps sorry for the nerdy talk :P
