Then something else is going on. It's working for other people.
There isn't any chance you have an extra level in the sub-mod folder, is there? Something like this?:
STA3_Addon_IconReplacer\STA3_Addon_IconReplacer\...
Troubleshooting 101 - try it with the original folder name to see if that solves the problem.
You claim that spaces aren't a problem, but I couldn't tell you off the top of my head whether the & in the name would cause a problem or if you have a spelling mistake of some kind.

I made a mistake and included the wrong readme. It should read as follows:
IconReplacer - An addon for Star Trek Armada 3 The Final Frontier 1.1 and Nemesis
First, many thanks to the Stellar Parallax team for all of their passion and hard work creating an OUTSTANDING game. Star Trek Armada 3 is easily the best Star Trek game that I have ever seen, and I've enjoyed watching it evolve into its current form.
Though I'm not wild about the anonymised icons in the empire tree. For me, if feels more like Star Trek with the iconic (pun intended) ship images.
Hence, this IconReplacer addon, which was inspired by and is based on the icon replacement addon originally published by Gul-Dukat.
The same hud and infocard icons from the original addon are restored, a few that were missed have been included, some new icons have been added for new ships, and some pixel box issues have been cleaned up. There's even one special icon that was influenced by one of Corey's (CoreyLoses) mods, with his permission of course.
If I've missed something or made some kind of glaring mistake, please post a comment on ModDB. If necessary, I will release an update. Plus, this is the first mod work that I've done, so any feedback is appreciated.

Convert these files into a form that you can edit (TXT) using ConvertData_Rebellion.exe in your sins folder.
From there, you can use a text editor for most of your work.
Sins can read these files in TXT format, but it loads them much faster in BIN format.
The standard warnings about working with a copy of the files and not changing the originals applies. Here is a tutorial with more details.
Some of the TFF gravity wells are slow to traverse. Maybe try it with just Nemesis enabled.
I wouldn't say I'm a deep thinker on the strategic value of anonymised icons in multi-player. Mostly I just like the pretty pictures. And being able to identify my coloniser without hunting through the entire gravity well.
When the first clips from Axanar came out, someone described it as "starship porn", which I got a kick out of.

The updated IconReplacer addon (not yet published, but soon) restores the original icons and adds some new ones, like the delta flyer, Romulan shockwave (Phoenix) and one that will not be named.
I don't claim to be much of a graphic artist, so if anyone has better images, I can include them in a later update.

As requested, I sent the update to GUl-Dukat in the wee hours this morning.
There are lots of fiddling changes as I became slightly less clueless than I was when I made the previous one.
A new version of the Icon Replacer mod will be available soon that is specifically built for the final release.

I made an updated icon restoration add-on that works with Nemesis / TFF 1.1.
It works very much like the previous version, but it fixes compatibility with the latest version and fills in some gaps. I've even added an icon for the Delta Flyer, but please don't judge my graphics skills too harshly.
I'm happy to upload it if the devs want to host it. Zipped, it comes to about 422K.
It may need some tweaks and it will definitely need to be updated again when the next version of STA3 is released, but I welcome any feedback.

Did you apply the update that was released on Feb 1st? It fixes exactly this problem.
