Homeworld 2 meets Star Trek: Armada 2. Set in over all four Star Trek eras you will find three superbly balanced factions to face off against one another, the Alpha Quadrant superpowers! The versatile United Federation of Planets, the formidable Klingon Defence Force and the enigmatic Romulan Star Empire.
As I am unable to do anything with photoshop and paint.NET doesn't seem to support the same sort of alpha layer functionality you will have to forgive the ugliness of my test texture, but here you have it, proof of team badges on a ship using shader 2.0! Don't know if anything can be done with the glow, but as the badge fades over distance I don't think it looks terrible :)
Sucks that you still have to do it like classic HW2 style and can't have transparent backgrounds, but progress nonetheless.
I found that the transparencies don't render properly on my machine too, I get a white square when I use it. Your Halo ships don't look nearly as good on my machine without the transparency working...
What's your video card? Updating isn't out of the question :D
nVidia GTX560 Ti.
Odd, though, the matteAlpha shader always gave transparency results even without shader 2.0, so I'm not sure why on some machines it renders and on some it doesn't.
This is a screenshot from someone else game, but is this the issue?

That's how it looks for me, not sure why. What's really odd is that the transparency works in CFHodEd but not in game, so it can be rendered by my card :S
I know in some cases stuff doesn't render properly if max settings aren't turned on.
Like 880Zero, it's strange but for our mod, the Shader 2 always render tags with transparency.

Thitest, Is that a badge or just an overlay of the flag there?
Badge
Badges don't use the matteAlpha shader, so it's completely different.
Yes...but it was written in the description "badges" so i explain what he have to do with badges.
We were talking about the overlay details in my mod, not the badges.
