The Lost Years is set pre/eary TNG, before the older ships were upgraded with glowing nacelles.

the ambassador TNG refit appears to happen in the addon. considering when the addon is supposed to take place, a tier 7 research that does an across the fleet overhaul to tos era ships that adds nacelle glows and modest improvements would be a perfect fit. blame growing klingon unrest in the lead up to their civil war in a few years, romulans out of isolation, and Q caused contact with the borg in the delta quadrant as reasons to begin overhauling all the old ships.

I don't recall seeing any Excelsiors or Mirandas with glowing nacelles in TNG. In DS9, sure, but not TNG.

It was barely a year before first contact with the Borg and the their incursion into Federation space. In that time very little progress had been made in terms of upgrading Starfleet's defensive abilities.

As for the Ambassador refit, we don't really know when that happened. It could have taken place any time between 2344 - the Battle of Narendra III - and 2367 - the Battle of Wolf 359 and chronologically the earliest sighting of a refit Ambassador.
