I've never actually understood what the deal was with UNSC naming conventions, and my brief skimming of Halo fan forums has never yielded any discussion of it. I'm guessing names like 'Forward Unto Dawn' and 'Pillar of Autumn' are poems, or from poems? Is that the deal, they use poetry as a source for ship names?
They are sometimes references, such as the Tokyo Rules and the Heart of Midloathian. It really depends. They are sometimes phrases, sometimes the names of places, but still mostly references to stuff.
At least, that's how I can describe it.
They are usually just cool sounding names. There isn't really a naming convention, although there are quite a few 'phrase' names, as opposed to single word names, like the POA and FUD, as you mentioned.

The way the UNSC names their ships isn't entirely clear, they could be named by their first captain, or perhaps by the ships manufacturer? Don't know why they went weird with that considering I see no real pattern in the naming for UNSC ships from the Frigate "Say My Name', the Cruiser "Pillar of Autumn, and the Super Carrier "Trafalgar" All of which mean different things but are not specific to that class of ship as seen by the Frigates "Forward Unto Dawn" and "In Amber Clad". In short i have no idea.
No pattern is needed, the UNSC is a multi-cultural government that has many different conventions simply merged together into one, unclear one. Learn that.
I just rename my own Capital Ships to what I wish them to be. Give the User Freedom of choice and he will love you till the day he dies. ;)
