To reset a bugged map, just type kill in console. This should reset the bugged items. As for the puzzle after the train, you're on your own.
I guess it's not for everyone, most people complain about how EASY it is
What's a CTD?
The train map is the last map, so if you just want to see the ending scene, type map er_cyclicrebirth into the console.

Models occasionally mind being in brushes, it caused strange lighting on the floodlight when it was in the floor.
Can players pick up objects like in vanilla HL2 and similar mods?

I've re-made the hook system a few times, and this way is the least bugg-y.
Personally I like the slowly filling water, watching people play and seeing them freak out is quite entertaining. Besides, if you know where you intend to go, get a chair and climb up old fashion style.
Yes the knife deal isn't that obvious, yet you still figured it out. I think I'll leave that one.
Keep watching this space, I plan on making another 5 or so maps, with included story.

Doesn't sound like a particularly engaging storyline, and I think you're trying to go for a non-linear storyline. Its probably best to stick with one linear set of missions with a proper difficulty bellcurve.
