For me, the best thing to come out of AC6's gameplay in my opinion were the missions with multiple operations. You could do one operation for a while, then move on to another one that's either in trouble or needs to get started, etc. What's more, is that the operations have their own enemy compositions and objectives, which adds more of a strategic flavor to the main course. If these sorts of missions come into the final product, then I'm sure we'll really get some replay value going.

By the way, here's an example of a multi-operation mission:

Your Nation is doing battle with Enemy Forces along the borders of your respective nations near the sea. Both sides are implementing multiple strategies at once. You might or may not be enough to make a difference.

Operation Anchor [Air-to-Sea/Air-to-Air]: Hostile Missile Corvettes are attempting to bombard your nation's artillery emplacements on the shoreline [which are in place to deter the enemy's LCACs]. Destroy them and their helicopter troop supporting them. Watch out for Yak-141's as well.

Operation Backdoor [Air-to-Ground]: An enemy mechanized unit is attempting to strike the small but stalwart rearguard of your Nation's main force via tunnels dug by enemy commandos. Assist the rearguard, annihilate the enemy mechanized troops and blast the entrances of their insertion tunnels.

Operation Colt [Air-to-Air/Air-to-Ground]: Your nation's special forces are attempting to swiftly insert into the enemy's rear flank by helicopter to destroy the hostile artillery batteries. You must protect their choppers from enemy fighters and air defense sites.

Operation Daring [Air-to-Ground/Air-to-Air]: The main event! Assist your nation's armored and mechanized troops against enemy tanks, IFV's, CAS aircraft, gunships, etc.

Minimum Mission Completion Requirements: 2 missions complete [Special bonus if 3 are complete at the same time]

I am pretty sure that with the way the trigger/action system works in the mission editor, it is already possible to produce a multi operation mission. Though I'm not sure how many units the game can handle at once.

I could have sworn that Wheaton told me on Skype that he got this mechanic to work in the game, months ago. But I can't find any of the messages. :(

That's great to hear! But I'll wager that a ton of units will be employed in one mission during the final release.
