As I was reading the leaked synopsis for EP3, I couldn't help but think that the levels themselves were all something that had already been done in some mod. Someone would just need to handle some voicework and patch them together.
In the first map of medical to the south east, is an area where you start off the game. But soon afterwards, it gets sealed off for the rest of it. After you visit the tear in the second map of medical, that part is accessible again: just destroy a certain door marked "heavy target" and pass.
Try the archive version, and make sure you have already installed and run Source SDK 2006.
Enter the tear on the Med-Sci deck and take any path. You will be able to take the door back to your own cryo-tube, which is normally locked. Hack your past self to get the ending!

Yes, crouching: it counts as being hidden, both visible and invisible. Making a mutator to disable the effect completely is impossible at the moment.

It is compatible with graphical and audio enhancements like SHTUP, SHMUP and Rebirth. Only gameplay mods like Adaob (which is included), Secmod and SCP are incompatible.
It was updated and re-released last year, after a long hiatus. Feel free to post any request for mutators, i.e. different damage types!
Infinite is built on ADAOB, so it includes some updated assets (monitors, hud) but it doesn't really include an HD pack. You should check Rebirth and other SS2 packs on Moddb!

Thanks! Some can't be done now without the source code, but your idea for Raiden's shockwave is stellar. Notice that the attack itself, is based on Fortune's device in MGS2: you both release the shockwave, and become invulnerable to bullets for a short time.
Thanks for your report! About the keybinds, I suggest using the default ones to minimize potential issues. About the walkspeed bug: it happens during weapon switching (and gets fixed the same way) particularly when switching to the MP5 tier. I'm afraid I can't fix it, it spawned during the new port. :(

Can't be done, as long as we're stuck with the present version of the SDK. At most, I could adapt more maps to work as VR Missions.
Yes, move the 3 subfolders over and they will show up as modules of SMOD: Standalone.
Try the archive version, it's the most compatible. Remember to install the Source SDK 2006 beforehand, run it once, and to move the included file hl2.exe

You need a coder, to remake the suit modes from Substance. Which got updated just a few months ago: Moddb.com

Another user had a similar problem, and fixed it moving the half life install folder to the same drive as sourcemods. If yours are in different drives, that may be it.
To improve movie performance, open the cam_ext.cfg file in the game's root and set "movie_sw_scale_quality" to 1. Or try different screen resolutions.
As for the crash, see if you can load a savegame before actually going down the ladder to this level (if not, upload your save and I'll fix it).
