After applying STC shaders, the planets look awesome, but the ships become weird -- their team colors appear to be transparent, I dont't know why. Is there a way to have both the awesome planet looking and the original Complex ship rendering?
No. Not unless you change the planet to look awesome without shaders 2.0
Though last I knew, shaders 2.0 removed shadows and badges, not team colors, so something weird is going on.
