Braxton's time ship, was a bit caught off guard when I saw this too. But I suppose if your making a mod that has time travel and merging realities its almost necessary to have him!
Its a clipping thing. The position of the bone, the ships angle, and the particle all have something to do with it. I tried to minimize this as much as possible.
NakedCrook. Its actually more to do with the ships movement. If the ship has stopped and is just firing it fires from the necessary hardpoint and looks right. The only problem is no-one has yet managed to get a proper working phaser. The game just doesn't support them (which is a shame)
@ODST_General. It doesn't necessarily have to be the USS Relativity. I would almost be certain that there are other Relativity class vessels around.

yeh i gave up trying to do that with the ST ships lol
Why don't you use beam models (not particles)?

In either case, the particle doesn't last very long when fired so for the human eye to catch it would be pretty tough.
