Hmm, are the 'blocks' indivudual meshes, or all in the same mesh?
Basically, the way source works, if you have two meshes, both meshes will get a base bone.
So for an instance, if you have a model with 800 boxes (like yours) and they are seperate with each their own bone, then once exported to .smd format the boxes will all receiver one extra bone. Hence why it goes up to 1600 bones in Source.

Could be something else tho, but this would probably be the case.

Collapse physics created in XSI. Due to issues I could not import it into Source, see the update for more information about that. This model has over 800 bones in use (Source sees them as 1600+ though).
