I'm sure a connie will have little trouble dealing with those ships while they are stuck in dock.

Will we need actual chains of supplies, per say (Almost like a chain of trading stations), or much rather to just have one or two depots we fall back to after taking some ground?

Are you familiar with the Thrawns Revenge 2: Ascendancy mod for Sins and the fleet tendering mechanic Corey and his team have implemented? If not, in that mod your ships will only be able to manufacture a certain number of strike craft before running out of supplies (it's a Star Wars mod, so strike craft are important). In order to resupply you need specialised fleet tender ships trailing along with your fleet so that you can maintain a good force of fighters and bombers.

For AotF, we're hoping to implement something similar, except we'll be focused on energy reserves - your antimatter pools won't regenerate on their own in the field (r if they do, they'll do so very slowly). You'll need to resupply often if you want to continue using the advantages that come with certain special abilities.

Each faction will have a different method of resupplying.

These Munition Depots sound a bit like those mobile bases and mobile repair facilities from "Star Trek: Klingon Academy".
In that game, these mobile facilities are transported in parts by Sabre Bear-class tugs before being assembled where they are needed. (See "Mission 06 : Fields of Death" and "Mission 19 : Circle of Power")

Will a similar mechanic be used for the munitions depot?

I like it. I was just wondering yesterday that it would be cool if photon ,torpedoes for instance, were limited and needed to be replenished.

Description

Imperial Munitions Depots are vital hubs of the Klingon fleet's supply chain. Designed to be quickly assembled in the field as the Empire conquers and expands, Munitions Depots are used as staging grounds, where Klingon forces can regroup, repair and rearm during campaigns. Its vast bays contain stores of photon torpedoes, enough spare parts to almost replace whole ships, and near inexhaustable stores of food - some of it live. Battle surely stirs the appetite, and a well fed warrior is a strong, clear eyed warrior.
