It's intentional exactly because they're above the normal power curve
the name is in the index for random map generation and it's featured in the Galaxy Far Far Away map (although I don't recall if it's present in the current public release or just the upcoming one)
Unfortunately, our ability to mod the AI is basically non-existent, so your option here is to turn superweapons off entirely to prevent this.
For the mandalorians, you don't actually need to be the first to take them out to get a Keldabe. Like with Kuat, there's a capturable structure in orbit of the base that will allow you to buy one if you can take it at any time and have the supply.
We've figured out a way to guarantee minor faction spawns on our star wars fixed maps, so you'll have that option for the CSA very soon with beta 2!
The Duskhan league is already in the mod as a minor faction! and currently I don't think we have plans to change that. We unfortunately don't have artwork (models) readily available for the unique Yevethan ships

Unfortunately, the game engine doesn't really support it. Minor Factions aren't assigned to a Player AI that can take actions like colonizing n such where the Mandalorians are
Yeah, Sins doesn't support the mechanic to dock anything but fighters. I'm reasonably sure this shot was created using camera trickery

Actually, last game I played with Flagships on, it did allow the Capship modifications to be applied to them

Galaxy forge is not a mod and does not need to be included in the mod list
The U-Wing is more of a dropship than a corvette; I'm not sure it really fills the same role in the Sins scheme. It's a cool design, and we've added some other things from Rogue 1, but I don't think there's plans to replace the X4 at this time.
