This should be able to work with Arsenal Overhaul right? With Absolute Nature and AtmosFear? How am I supposed to know if these mods affect system.ltx?

if it doesn't use system.ltx (gamedata > configs), then yes!.
Otherwise, please send me the system.ltx file from that mod and I'll write a patch for it.
