I believe this may be a graphical flaw on your side, the current version of the engines glow is very much there and not simplified. And I don't believe there's a huge difference between the current beta and the public release.
Check the install instructions on the description of the download.

Lower your settings perhaps? Use smaller fleet settings/maps? Spam anti-fighter ships?
The fighter amounts aren't that bad. And even in big games with massive amounts of fighters the lag isn't all that bad if you have a decent PC.

Probably that you're trying to build the supercap, the supercap is an ability on the Shipyard 3 after you've researched one of the two options.
Super caps are built via the ability on the actual station(Select the station and click the super cap ability of your choice depending on which research you carried out). Assuming you have enough resources construction will begin. At the end of construction it will appear at the edge of the gravity well.
Redownload/Reinstall the mod, only thing I can think of that would cause that issue is a corrupted file download.
YES ACTUALLY! Allow me to answer your questions in two parts.
1) The way the game handles titans, only 1 is ever allowed to be built. So you couldn't have additional amounts of super caps flying around. And because the AI are stupid it has to be an ability otherwise they would never build the ship.
2) Read the above. Hell no.
Alliance is the frigate class Gallofree if I remember correctly. All factions should have a colony ships in the frigate area.
Yes, with steam it still creates the mods folder in the documents area. I'm going to assume this is fixed, enjoy the mod! :)

I want to say that is their intended purpose(The mental image of flies on coke is too fricken hilarious) but i've been busy too much to keep up. But fighters are supposed to be fast and annoying generally. Try building anti-fighter ships and enjoy the amazing visual effects of thousands of exploding pilots.
