I've literally read about this yesterday, but I think Despotate of Epirus would be more fitting than Empire. I'm not an expert on Byzantines (or anything for that matter) though.
You're right. In the public release Custom Battle the text is "Despotate of Epirus"
After asking around, bit of reading later, Mikhael Komnenos Doukas was never a Despot, and neither was his succcessor. Some of the rulers did hold the title of a Despot, but the title has nothing to do with the Autokratia of Epirus itself, as the ruler of Epirus do not necessarily titled as Despot. That's the reasoning.
So does that mean it will still be the Empire of Epirus?
But that does not justify the calling "Empire of Epirus", because they are far from what an Empire really is.

This just looks amazing!
If you take back Constantinople, will you be able to recreate the Roman Empire?
Yes
So, wait, we are looking at the Terra Sancta et Asia region. But then shouldn't the Crusader States and the Latin Empire be there?
Not yet added, doing it one-by-one
I am so excited to play as the Byzantines your guys seem like you are adding a ton of depth to the the game and once in its final form this will be the definitive medieval total war game until med 3 which won't come out before people are on mars it seems.
