This mod is a space combat only modification. You will be able to command the UNSC or Covenant fleet. What will you do? Help the UNSC defend all her colonies? Or will you join the Covenant and destroy every single human piece of filth in your way?

Brilliant moddelling work on all of them, and I honestly think you should include each variant in some capacity or other; maybe as refits of the same design or as subtypes that fill different roles?
The original could be for attacking planets, while the other two could fill different space/ship-to-ship combat roles or something?
Up to you of course, but I'd hate to see such cool Covenant meshes go to waste, there are far too few out there as it is.
