Well, as we all know, in the Covenant fleet the class is less about size and more about role.

As with all updates to the base game, you'll need to re-enable your Large Address Aware (LAA.exe) tool because the LAA flag WILL have been reset after the update.

You're both applying the folder that holds the mod folder. Use some curiosity and look inside the stuff you're activating. This is actually covered in the instructions as well.
Ships auto-target the first thing they see, so this can happen when a fleet jumps into your gravity well and they all target the first ship coming in. The easiest way to correct that is to select your fleet and hit the stop button, this will reset their targeting priority.
