You're both applying the folder that holds the mod folder. Use some curiosity and look inside the stuff you're activating. This is actually covered in the instructions as well.
Ships auto-target the first thing they see, so this can happen when a fleet jumps into your gravity well and they all target the first ship coming in. The easiest way to correct that is to select your fleet and hit the stop button, this will reset their targeting priority.

Are you sure LAA is enabled? This sounds like a memory crash to me.

Open MP outside of the mod first. Then load back in.

Is LAA enabled? This sounds like a memory issue. Others have fixed this by ensuring LAA is enabled after reinstalling the game and mod.

The credit production of the AI is required to keep the AI working. That is working as intended. You may not know this, but Halo's style of combat really isn't naturally suited for SoaSE. We kind of have to force it.
