I managed to stumble across the answer on my own. For those still fumbling at this point, I=2,II=4,III=5,IV=4 worked. The puzzle's logic seems somewhat poorly executed, unless someone can elaborate on it.
I'd love to progress so I could give a detailed review, but I'm stuck on the stencil configuration. I have all four slides, and I see that each of them have been assigned a number in their descriptions (2, 4, 5). There seems to be a connection with the note, but I can't seem to form the right answer. Help would be appreciated.
In addition, I would highly advise including a walkthrough with any future CS so that you could avoid a ton of comments on 'how to' or 'I'm stuck'.

I did end up using the rope in the cistern after glitching into bounds just after the trap door...But had no real use for the rope, since I had to die to the water monster anyway to change my location (skipping the locked trapdoor).
Still don't know how you acquire the stabilizer normally. Didn't find anything to unlock the door that leads to it.
I managed to get the better/best ending - Use mysterious key, escape with antidote? - and the credits stated that I had an 'infortunate' ending (identical to the bad ending). Might wanna look into those typos further, as well.
In addition, some of those notes, I found, were...Misleading...For example, the catacombs key buried in a pile of dust. The note made it sound like Salim retreated to the forge and dropped it there...Maybe it's just me.
Ha ha! Completely cheesed the cistern via shovel and out of bounds, grabbed the ladder to get back in bounds past the trapdoor, grabbed the poison gland, and died on the water monster to respawn in the chapel area.

I actually assumed the rope was used in some way to climb into the obliette, since the notes implied a chance of the kitchen boy swallowing a key...And I thought perhaps his remains were quarantined within it, so...
And I still don't know what the rope is used for. ^^;
Really enjoying this custom story, but...I really wish a detailed walkthrough was included for those who are absolutely stuck. I did manage to get the bad ending.
In particular, I'm having issues with opening the trapdoor to the cistern. Are the combined hammer and chipper required? The game claims 'Combination does not work', yet I've seen it done in another video.
...I'm also hoping that there is a key to opening the second storage room beneath that trap door somewhere. I ended up acquiring the stabilizer early on via the shovel glitch. Shovels are amazing 'skeleton keys'.
Ok, I did more testing on this issue. Here's the deal: You can only go from bottom floor to top ONCE. After that, the lever refuses to work from the bottom. It has nothing to do with the pipe, or the box.
I am experiencing the same issue. Upon acquiring the pipe, the lever from the elevator will not respond. The "do not touch" box does not seem to affect this. Also, it is possible to sink underneath the elevator.
