In your folder where you installed the SoGE files; in the mod folder, there should be a text file called "EnabledMods.txt" within there you can dictate which mods should be launched (that is also a way you can save RAM by deactivating some of the faction you don't wish to use.)

When you're in there you can simply delete the mod launch order (though be sure to save a backup if you don't remember how the script line functions.)

You can also simply delete the txt-file if i remember correctly, but either way this should make sure the game runs in Vanilla.

Be sure you also read the "readme" file thoroughly if i forgot something.

When you have researched your choice of a super capital ship, the choice for building it should automatically appear in the factory as an ability, the reason you lost all your credits (and some of your other resources, I assume.) is because the ability by default is on auto-cast, so as soon as your resources fulfilled the requirements for the ability the super capital factory cast the ability. It then takes X amount of minutes for the ship to warp in, this is to simulate building time.
