Alright, I understand what you're talking about and I spent at least an hour and a half on this. I use Steam and it's working for me. I don't know what you did already or what you know already, so I will go over everything just in case. Here is what you do:

1. Download this mod: Moddb.com

This mod here uses it. Unzip the file and paste the folder that is inside Westeros_v0.53 called Westeros into the mod folder for Medieval II (Go to (C:) > Program Files (x86 or whatever number you have) > Steam > Steamapps > common > Medieval II Total War > mods).

2. Reinstall Part 1 and Part 2 of this Game of Thrones mod, BUT make sure you install it into the Westeros folder you just pasted. You will be telling it to install to:
(C:)/Program Files (x86 or whatever number you have)/Steam/Steamapps/common/Medieval II Total War/mods/Westeros
When you get to the directory part of the install (after you accept the terms) is where you'll input where to install. It DOESN'T already have the correct directory input for us Steam users.

3. Copy the medieval2.exe file in the Medieval II Total War folder and paste it anywhere but in the same folder and rename it to "Kingdoms.exe". Paste Kingdoms.exe back into the SAME folder as medieval2.exe

4. Go to your Steam game library on Steam. Go to Medieval II: Total War and right click on it. Click properties and then click "set launch options". Input this phrase (you can paste it):
--features.mod=mods/Westeros

Click OK and close the properties.
5. Launch the regular game the normal way through Steam.

The mod should now launch. If you want to play the regular game again, just delete the phrase you pasted in the launch options. I'd suggest you make a document with the phrase for easy access if you ever delete it. I've NEVER encountered a mod this complex to get started. Enjoy! :)

Yes, mods do work with games on Steam. You'll need to find where that exe file installed. It is still possible that there is an error somewhere though. But it sounds like you're trying to launch it through Steam. You need to click on that mod exe for it to launch the mod.
If you're having trouble finding it, I'd recommend uninstalling the mod then paying attention to where it says the mod will install when you reinstall it.

I LOVE the maps, the custom ones and access to the bigger versions of vanilla in co-op. I just separated them from the other stuff and installed those. I wasn't interested in any of the other stuff. I wish it was a self installing mod that was clearly separate from vanilla BF2. I've still got no clue if it actually is (not very clear on that), would've checked out the other stuff if it was.
