Sounds like you might have too much running at once for Sins to handle. I would suggest running the game with less factions; particularly if you aren't even playing as/with them.

Your homeworld will start with one already spawned when you start the game. One can build their supercaps via an ability on that structure. Research the appropriate tech to unlock the ship in question. Lavo forgot to mention that, due to balance and how one sets up the spawning abilities, a player must choose between which of the supercaps they wish to have.
