You should leave WoL and Charlemagne active.

If you haven't tried the current release it is worth a go. I can get it to run just fine whether I turn on way of life or not. There are a few bugs such as the one mentioned by RedRonnet regarding the ambitions button and the way of life "paths" don't cause any events to fire but the game isn't any less stable than the standard releases are for me.
