Essentially how it plays in ck2 with dragons (to my knowledge) is as follows; the characters with dragon rider trait receive massive buffs to combat so assigning them to be commanders essentially includes their dragon in the battle and can trigger the dragon events, you can't actually place the dragon's in battle directly, so providing they have the trait then just assign them as commanders and it will buff the army.

Were you using any sub-mods when this happened?

I don't believe so, it's probably just so the game will play out differently each time and isn't completely repetitive, if you play Aegon you get the option to conquer either Westeros or Valyria so it'll just be to do with that.

I'm not expert on the topic but I can try to help you, when you start a game make sure you've first restarted ck2 as that causes bugs with it, if you're already doing that then what checksum are you getting? There is a file in the decisions part of the folder called "decisions\zz_test.txt." which you'll need to delete.
