So, I have no problems with rebel armies launching a siege, but what I do have a problem with is having the same army reappear to besiege the same settlement out of nowhere. I was wondering, how do I disable these armies from appearing by either doing something in the game, or editing the game's files. I would appreciate a solution to this problem as I do not find this realistic or fun.

For example, I took the city of Lucca from Rebels as the Signoria of Florence, but then after on the next, they immediately besieged the settlement with a high ranking army. I defeated the army only to get besieged by the same exact the turn after, then decided not to continue on as this was probably a glitch. Now I want to continue my campaign, but only after I know how to permanently deal with this issue.

As a note, I am playing the 5.0 beta version and have yet to try 4.1.

Well, that is a feature described in the independent republics event triggered around turn 2.. several cities are harder to conquer.
In your case Lucca, two rebel armies are spawned after that your conquer should be save and sound :)

In case you I'd like to remove this script you have to check the campaign_script.txt file.
Look for 'Herrschaften und Seerepubliken' and remove it.
