The Map Editor saves a preview in the map files which needs to be extracted afterwards for the building positions to be available in the galactic map preview. There are special extractor programs around to do that.
I got it to work in Rise of the shadows, here is how Im pretty sure I did it.
1) Get map preview extractor from petro's site.
2) BEFORE you place any structures (such as base sites, flags, reinforcement points ETC) SAVE YOUR MAP.
3) use Map preview extractor on the map and then resize it to 512x512.
4) Put that map in the textures folder and name it the same as the map name.
5) in the XML code for that planet there should be a line that asks for map preview or something along those lines, change the line to the map/images name.
I think you need to convert the image files from .tga to .dds as well. Normally, tga and dds are interchangeable, but I think this is one of the few cases where it needs to be dds to get it to work correctly.
I have seen this before in mods. The base is still there you just cant arrange it or anything.
