What FGD did you modify? By the way nice :)
I used an updated version of Opposing Force's FGD. The file will be included with the mod once I release it, I am also aiming to make codes to spawn npcs in different faction from cheat console for non-mappers so they can have fun as well.
For examle:
give monster_male_assassin (default, teamfaction "Black Ops")
give monster_male_assassin_faction_blackmesa
give monster_male_assassin_faction_xen
Also:
give monster_male_assassin_sniper (spawn with a sniper)
Combining both:
give monster_male_assassin_sniper_faction_blackmesa
I am working on an update for the mod page that hopefully will be out in few days.
