I don't know if you've managed to fix it by finding that mysterious file yet so I have two suggestions that are hopefully good enough. The first is giving heroes an ability similar to the arc-hammer with the dark troopers, this way you might be able to create faction specific buildings all might be linked to rebels or something but because you have a hero in orbit you can create yours. I can only see 1 big flaw with this that is of course that it would require a hero to be in orbit and some have more than others, a possible work around for this would be to make something like an HQ wich once built allows construction of all your other buildings, then also to create special units or ships like colonizastion vessels wich have the same ability as the heroes. Another is one that was pointed out earlier by [ insert name here ] to have required planets, so planets related to Halo would be able to make halo things, and planets related to star wars would make star wars things. The fun thing about this is that it promotes one of my favorite tactics in games like starcraft, where you steal your enemies builders to make their things only in this case an entire planet. These are just possible ways to integrate ground warfare ( dread of the trekkies ) until you can find that file that was mentioned. Hope it helps whoever was in trouble with this :).

Found something else that might help Moddb.com simply creating a story trigger that enables construction of all yer factions ground units/ buildings.
