How does this work exactly? I put the WAD file for this and SIGIL into the folder with the other WADs but nothing happened.

Load it as a mod with SIGIL.WAD

So I worked on getting this to work through Steam today, here are the steps I took to get everything working.
1.I downloaded the new DOOMBFA Mod
2.I changed the Doom3BFG.exe file name to Doom3BFGOriginal.exe
3.I changed the DoomBFA.exe file name to Doom3BFG.exe
NOTE:This is so Steam launched the mod directly
4.I added the SIGIL_BFG.wad and SIGIL.wad to the primary file directory
NOTE:In the same file directory as Doom3BFG.exe
5.I opened the launch options in the Doom 3 BFG settings in Steam
6.I typed the following to add the MOD to the primary launcher:

-doom -file "C:\Program Files (x86)\Steam\steamapps\common\DOOM 3 BFG Edition\SIGIL_BFG.wad" "C:\Program Files (x86)\Steam\steamapps\common\DOOM 3 BFG Edition\SIGIL.wad"

NOTE:You may have to change your file paths for your computer and remember the file paths are case sensitive

NOTE:I was able to load this along side the HD MOD of my choice without any problems, I hope this helps any future users.

I really wonder what HD MODs you are using

I'm currently using Ultimate HD v2.1 and so far I've had no problems with compatibility. Everything looks good.

I've gotten the mod to work but I have a bug to report. In Doom 2, when you pick load game you get a menu asking you which campaign to pick from. Ultimate Doom doesn't provide this menu which prevents me from loading original Doom files unless I start a new game in it.

Yeah, that's because on Doom 2 you have different expansions while on DOOM 1 you don't. This is a little flaw of the custom save folder system that comes with EXPINFO (Expansion Information).

Also if you load a mod for DOOM 1 load it ONLY on DOOM 1 (you can do it with -doom launch argument and similarly to DOOM 2 with -doom2)

I'm loading Sigil in particular using this mod. Is there a workaround for this limitation?

You can edit the EXPINFO and remove the custom save directory
