Are you also going to do the GLaDOS boss fight? Every other mod that I saw that did this didn't add the boss battle.

Instead of the easier way of just loading a chapter which is what breaks it, it worked for me when I found a mod did that to portal 2 and when I tried that all the audio was smooth sailing

You can't play a chapter you need to go into the console and put "map (insert map name here)" it worked for me when I installed mods that broke the audio

Are you using the normal Wheatley or did you get a voiceacter for him to sound like old Wheatley?
