It isn't compatibility it is support. Apotheosis and Legacy shouldn't be incompatible out of the box.

Items from other mods won't affect those added by Apotheosis. You just end with couple of them.

Hi. Yes it is officially confirmed that you can play Apotheosis on existing saves. As for lesser quests it isn't currently known.

The second question is very spoiler like. It will be better to discover such things on our own when Apotheosis releases.

Apotheosis is being made with compatibility in mind but we can't know until its being released.
