IMHO you should hide them and only display them on mouseover/targeting at night.

What are the resolutions you used? I believe the screen is set up to use ~700 pixels height, so if you could give me the resolutions you tried, I could adjust it further to hopefully prevent such complications.

The weavecraft specialization was great, noting it down to include in the future. Same goes for the Alienist.

I am developing a mod for ToME. You can find said mod on ModDB, it is named The Veins of the Earth.

ToME is indeed available on Desura and has a site here.

I just released a module for it.
