Crackling sound with pulse isn't completely unheard of. Something's causing a major performance hit on your pulse process, so either your cpu isn't fast enough or you need a reboot.
Last time I had this was with Ankh 2 and I tried to figure out what's wrong for a few hours and after I rebooted, it was gone. Just restarting pulseaudio might help.
