Well.. kind of. I played mostly Natural Selection and tried out Trem because it'd work on linux. Tremulous to me seemed always like a traditional team based FPS with buildings whereas Natural Selection is a real FPS/RTS Hybrid (e.g. you have the Commander Mode with RTS perspective, the fight over mapcontrol, typical RTS TechTree decisions to make..).
And btw. Natural Selection 2 isn't based on the source engine. They wrote their own engine. Natural Selection 1 was a Half Life Mod.
