I am still plagued by some of these but i can help you with the map markers error (that bothered me for a couple of weeks but i got it working).

What you need to do is to create a custom location for your worldspace in the object window and then assign it to your worldspace via the world, worldspaces menu (it's under music). Hope that helps ;)

There will be many familiar factions, they just will not be major players in the area. You can expect to see known factions such as the Brotherhood of Steel, Enclave, Followers of the Apocalypse, Ceasar's Legion and NCR.
