That was actually explained as an animus glitch. It is part of the reason why I love AC. What doesn't work properly they manage to explain through the lore which adds to the immersion instead of taking away from it. Even though I think it would be better to have a fully bug free and polished game; I also value when a dev doesn't just ignore issues and tries to use them for the grand purpose of the game's experience.
The actual note in the animus that mentions this is something along the lines of "Lucy fix the bug that doesn't allow an ancestor to swim"
