I got the Stuffing and Winter Bundles from Indie Royale, and used the Steam keys to activate them on Steam. A while later (a couple of days ago), I linked my Steam account to Desura, and saw that the games from both bundles were in my library. I synced up the Desura account today, and I think I have the games from the bundles on Desura.

Does that mean I have two Indie Royale keys that I haven't used, or have they already been activated?

Your Indie Royale account and Desura are one in the same, so that should all be automatic.

It is connected to your account but you still need to activate it. As in you cannot trade the Desura key out.
