(Just for the "record", I'd like to say I was inspired by other mods, epesicially the great Natural Selection) :
Every team has its mother plant. In this planet you can design and build ships, get resources(by taking them, they get renewed when time goes by) and put defences(like a building that detects an enemy that gets close, a building that shoots and maybe others). I'm currently thinking it would be wise making the game more strategy like by making some types of resources, and every kind of planet will have one or two of them(and an experienced player can identify the resources on that planet just by looking, or using a special model in his ship). In the ship design you got some slots, in which you add things : of course, you must add an engine for moving the ship. This is the thing you MUST have. The others are optional. The slots are like the space in the ship. if you put less slots, the ship will be smaller, meaning less detectable and faster. You can use the slots to add weapons, defence models(in case that there are few weapons and defence models, you can build a command console through which you can change the type of weapon or defence models),another vehicles(for gathering resources from other planets, a vehicle that constructs or just attack vehicles to attack a planet the enemy has taken control of), some useful, but not necissary for all ships, things like Tracking device(that can be used to find an enemy - in case he's moving or shooting, identify the resources on a specific planet, or even finding a planet with a required resource), cloacking, or little(well, little as a little ship could be) remote controlled fighters that can be used for spying, destroying little things of the enemy, as a decoy or even for a take-and-run resource gathering(of course, that output from this will be much smaller, but it's still good). Every soldier will have to take control of a system - Weapon system, moving system, command console, even the tracking the device - you'll have to set the tracking device to track something specific : an enemy, resource, and the soldier that controls the device will know the coordinates of that place and will tell the guy who's moving the ship to go there, or will take control and move the ship to the required place). If the ship gets hurt, and there isn't the model that repairs automatically(I just thought about that, it might be stupid), a soldier will have to leave the system he's controling and repair the place that was damaged.

Some additions : there will be a finite number of slots you could put in a ship. Maybe it would be wise to add an engine that will require two slots, a faster engine.

I know this idea has a lot of defects, and if you think it's a good one, please help me repair it.
