Will they act as 1 man units,or will they have be like in vanilla Medieval 2 with bodyguards?

The family members and generals must have bodyguards. It is a game constraint. We have tried it, but there is nothing to do. It is hardcoded as far as we know.

In the Third Age mod, there is a submod that allows Sauron to be a general with no bodyguards.

So it is not impossible. Perhaps you could ask him how he did it. His name at TWcenter is Baron Samedi.

That submod allows Sauron to be a general with no bodyguards only for the smallest unit scale and that is a shame :\
And in the latest stages of the campaign you will se more than one sauron on the battlefield.

It is truly a shame...many of the lore characters would be better as single units.

But will it be possible to put some of them into Custom battles?

Yes it is. Some characters like Caledor or Malekith will be playable on custom battles mounted on dragons.
