So install it to your steam directory (Steam/steamapps/common/Medieval II/mods or whatever it is) and then there will be a mod folder with the 4 Kingdoms mods and then a folder called Hyrule. Change Hyrule to the name of one of the Kingdoms mods and have the actual mod renamed to something else, for example change "Hyrule" to "crusades" and rename the original crusades to something like "crusades2". When you Launch Kingdoms choose the mod you used from the launch menu and it will launch Hyrule.
