I've noticed the missile pods not working either. The lack of MG is a compromise between having 2 railguns and missile pods or sacrificing one. The engine for the game could only ever handle a maximum of two weapons per unit and each unit could only target 1 unit to fire at at any one time. Considering the railgun is a single shot kill to infantry anyway while a MG would take 2 or 3 bursts - baring in mind that the unit would also target it's railguns and missile pods at the same target unless ordered otherwise or until that unit was destroyed, it would make the MG on a mammoth redundant because it's railguns would kill the targeted infantry/unit before the MG even got close to taking 50% health from the target.
So in other words, it doesn't use it's machine guns because they would be pointless and because there isn't any more room on the Mammoth Mk.II to fit them :)
