It's usually due to you installing another mod. Only way to fix it that I know of is to reinstall Empire at War and then install the mod again.

The Covenant only had one key ship and that was busy with the events of the Halo games so you wont be able to use it.

There is the bribe ability, you could probably use that in some way.

The game engine will let you drop units that damage another ship, the Buzz droids or instance.

also Genesis is slightly higher cannon

If it's in the game I will be alot less powerful, one bomb whipping out a whole covenant fleet seems unfair.

It won't be a playable faction because their ships are too powerful. Their most powerful ship will probably be the most powerful unit in the game.
