Is that Windows-only? I'm on Linux. Anyway, all that a WAD manager does is executing gzdoom with right options, and the question is what they are. I prefer using bash scripts for launching Doom mods.
How to use its .ipk3 with GZDoom properly? I try 'gzdoom -iwad ShrineII.ipk3' but get a GZDoom window where I have to choose ShrineII as an IWAD. If I do that, it runs fine, but how do I skip that window?
To play on Linux:
1. compile eduke32;
2. put it into AMCTC_EP3_RC2 folder;
3. rename Maps to MAPS;
4. Uncheck Polymer in the launcher (otherwise the game runs slow).
It seems you'll also need to rename some other folder and files to uppercase, but I'm not sure which ones and if filename extension must be uppercase or lowercase. Some sounds are glitchy.
It works! I didn't even have to start a new game. But when I quitted the game and launched it again, my quicksave and autosave loaded the level from the beginning. On my next restart everything was fine. I use dhewm3 source port.
The author of dhewm3 said he would solve this problem if you'd give him the source code:

I use port dhewm3 1.5.0 RC2 on Linux and get this error when trying to launch the mod:
ERROR: Error: file pak000.pk4/script/phobos_events.script, line 6: Unknown event 'GetSelfEntity'
A notice for Linux users: the folder must be named "skins" (lowercase) and placed in the config folder - ~/.zandronum/skins/smivhud 16-9.wad
