In the trailer you could see that it got stuck in the incenerator shaft after you threw it down , it landed in the pipe and didnt made it in the fire , the fire was "extinguished" by the parts falling from the ceiling.
I think the Companion Cube is a female personality core inside a weighted storage cube.
Also, it is too bad that at the bottom of the incinerator that you threw it in earlier, there is an Emancipation Field, and so when the next person finds the companion cube at the bottom of the destroyed incinerator, they take it through the emancipation field like an idiot.
