Mega Man 42 is a Mega Man fan game for Windows, made with GameMaker 8.1. It includes eight new Robot Masters with their own stages, Roll as a playable character besides Mega Man, five Wily stages and 31 unique new enemies. The game has been made in the style of the first Mega Man for NES, and as such most features in Mega Man 42 work like in that game.
Having trouble rebinding keys, when I press configure controls, no matter what button I press the key bindings turn to "unknown"

@DarkAssassian Sorry for the late answer but the kbinput extension that the game uses is a bit glitchy. Not much I can do about that, and I doubt the guy will update an outdated version of his extension (the new one only works with GM Studio). Try many times and/or try restarting the game.
