Correct me if an wrong but i was under the impression that ninja or shinobi(which is one who is concealed or endures) clans were operatives used by feudal lords to assasinate and spy or rival lords, therefore they were only criminals to the lord's household samurai the ninja assasinated. Also while ninja did not follow bushido, they did follow ninpo. As to the fighting prowness of a ninja vs. samurai we can only speculate, both samurai and ninja were highly trained warriors.
