You need to have installed Rome Total War; stand-alone in this case means this is the only file you need to install this mod. If launcher starts up game as vanilla Rome, you probably pointed installer to wrong folder. After install root folder must look something like this:
Ibb.co

Hi, I'm sorry, I don't have sound advice for you (cause I don't know anything about modding). I just repacked the mod, only because on twcenter.net are dead links. But I run search on twcenter.net and found this:

'It's easy to get this mod working with Steam:
1. Install Alexander to 'steamapps/common' and run it one time
2. Create a 'RS3' folder inside the 'Rome Total War Alexander' folder (not 'alexander' folder)
3. Copy (not move) all of the Rome Total War Alexander files into the 'RS3' folder
4. Install 3.1 into the RS3 folder
5. Run the 'Roma Surrectum III.exe' located in 'launcher' folder
6. Click on 'Steam' button and click 'Yes'
7. When prompted, enter your Steam login username (not the username that your friends see)
8. Adjust settings/campaign then play
9. BOOM!'

If it doesn't help, another advice was getting ahold of non-steam version of the game. :-(
