Make sure your load orders are correct and that you are using the recommended method of activating them. Basically read the documentation that comes with the mod.

MY buddies and I are having a weird bug, I think its a bug, where the republic bomber is 1-2 shotting capital ships. We are using squad size redux so I don't know if its a problem with that or the main mod. Just thought I would let you know so you could look into it.
