As of right now most items in minecraft as well as the particles are sprites. the blocks are the only thing with real geometry. But you're wrong there, a white material could act as a canvas for a shader to be applied, and the glass could have transparency applied. A real 3D flask would ave to be pretty high-poly to look nice though, I doubt notch would do it.
